Bioinformatics Analyst – Contract (India-based)

Position Title: Bioinformatics Analyst

Engagement Type: Contract –6 months, will consider part-time

Location: India –Remote

Work Hours: 8 AM – 5 PM IST

Position Summary

We are seeking an experienced Bioinformatics Analyst to support genomics and transcriptomics research for our client. The ideal candidate will have hands-on expertise analyzing both bulk RNA sequencing (RNA-seq) and single-cell RNA sequencing (scRNA-seq) data, from raw sequencing reads through downstream biological interpretation. This role will work closely with wet-lab scientists and cross-functional research teams to deliver high-quality, reproducible analyses that inform key research and development decisions.

Key Responsibilities

- Design, execute, and maintain analysis pipelines for bulk RNA-seq data, including quality control, read alignment, transcript quantification, and differential gene expression analysis.

- Process and analyze single-cell RNA-seq data (e.g., 10x Genomics), including QC, normalization, clustering, cell-type annotation, and trajectory/pseudotime analysis.

- Perform differential expression analysis using tools such as DESeq2, edgeR, or limma.

- Conduct single-cell analysis using Seurat (R) and/or Scanpy (Python).

- Perform pathway and gene set enrichment analysis (GSEA, GO, KEGG) to support biological interpretation of results.

- Build and maintain reproducible, version-controlled bioinformatics workflows (e.g., Nextflow, Snakemake).





- Collaborate with wet-lab scientists and project stakeholders to translate research questions into analysis plans and interpret findings.

- Prepare clear reports, visualizations, and presentations summarizing analysis results for technical and non-technical audiences.

- Maintain thorough documentation of methods, code, and results in line with project and client standards.

- Ensure data integrity, quality control, and compliance with study protocols and client data-handling requirements.

Required Skills & Qualifications

- Bachelor's or Master's degree in Bioinformatics, Computational Biology, Genomics, Molecular Biology, or a related field.

- Demonstrated hands-on experience analyzing both bulk and single-cell RNA sequencing data (specific years to be confirmed with client).

- Proficiency in R and/or Python for bioinformatics and statistical analysis.

- Experience with single-cell analysis frameworks such as Seurat and/or Scanpy.

- Experience with NGS alignment/quantification tools (e.g., STAR, HISAT2, Salmon, Cell Ranger).

- Familiarity with common NGS file formats (FASTQ, BAM, VCF) and QC tools (FastQC, MultiQC).

- Working knowledge of Linux/Unix command-line environments;

experience with HPC or cloud computing platforms (AWS, GCP, or similar) is a plus.

- Solid understanding of statistics and experimental design as applied to genomics/transcriptomics.

- Solid written and verbal communication skills; able to collaborate effectively with distributed, cross-time-zone teams.
